Ended up being on qtracker's side of things, we got it fixed! Had something to do with a heartbeat variation for Painkiller and they adjusted there master server accordingly.

Some quick googling returned a batch file that sets all of these changes in the hosts file: painkiller.master.gamespy.com=65.112.87.186 painkiller.available.gamespy.com=65.112.87.186 painkiller.ms0.gamespy.com=65.112.87.186 painkiller.ms1.gamespy.com=65.112.87.186 painkiller.ms2.gamespy.com=65.112....

You might try manually setting the masters in the server.cfg file in that case (using whatever commands Painkiller needs, like sv_master). Also double-check to make sure that no firewall is running and that SELinux isn't enabled. Unfortunately there is no way to alter this in the config file, which...
