Ended up being on qtracker's side of things, we got it fixed! Had something to do with a heartbeat variation for Painkiller and they adjusted there master server accordingly.

Some quick googling returned a batch file that sets all of these changes in the hosts file:

painkiller.master.gamespy.com=65.112.87.186
painkiller.available.gamespy.com=65.112.87.186
painkiller.ms0.gamespy.com=65.112.87.186
painkiller.ms1.gamespy.com=65.112.87.186
painkiller.ms2.gamespy.com=65.112 ...

You might try manually setting the masters in the server.cfg file in that case (using whatever commands Painkiller needs, like sv_master). Also double-check to make sure that no firewall is running and that SELinux isn't enabled.

Unfortunately there is no way to alter this in the config file ...

I've updated the Hosts file on my Linux VDS/VPS (Ubuntu 12.04-LTS x64, clean install) to reflect changes for a GameSpy master server replacement for Painkiller.
