Figured out my issue.
C:\Games\ArmA3\A3Master\arma3server.exe -profiles=C:\Games\Arma3\A3Master" -config=CONFIG_server.cfg -world=empty
I forgot the " before -profiles.
It should be
C:\Games\ArmA3\A3Master\arma3server.exe "-profiles=C:\Games\Arma3\A3Master" -config=CONFIG_server.cfg -world=empty

For some reason, when starting my server, I keep getting the output
17:27:28 Dedicated host created.
17:27:31 BattlEye initialization failed

No clue why.
Here is the shortcut I launch from
Target: C:\Games\ArmA3\A3Master\arma3server.exe -profiles=C:\Games\Arma3\A3Master" -config=CONFIG_server ...
