I had an issue with one of the custom campaigns after the latest update from Valve. After running a manual update with -verify_all everything worked. Of course, that process does not look at custom .vpk files, but still.... I keep that command in each servers update script. It only adds a few minute...

From what you're describing, levels are just taking a long time to load. Is this also what you're seeing server-side, in the server logs? No, and this does not seem like a load time issue.
