Yep, I can confirm that FileZilla works very good, just tested it with creating a @mod folder and had no problems. Another option would be to upload your folder under the name mod_upload (rename on your home computer first) and then rename it on the server to @your_mod_name.

What do you mean with "gameserver"? My beserver.cfg has two lines in it,
first one RConPassword xxx, second one, MaxPing yyy.

I don't have any problems connecting to the BEServer.

The beserver commands from within the game are disabled (hard-way) and do not work, if that is what you mean.
