1. Yes you can access the servers cfg files.
2. Yes there is a RCON Client for your server.
3. Yes you can install .dll files through FTP, and your server also comes with a webserver that you can use to run your mysql.

What exactly are you trying to change on your server, because LUA Auto Refresh only supports files that are automatically included by the gamemode, from autorun, effects, entities and weapons.

I would highly recommend using FTP. If you are using a Windows OS here is a link to a post from the Knowledgebase that guides you through how to setup a FTP server using FileZilla on a Windows OS.

I ran a Arma 3 Altis Life server without much just a little core addons on a 4 core and it lagged pretty bad when the player count hit around 55-65, then i upgraded to a six core and it ran smooth with a 70 players on. So depending what type of Arma 3 server you intend on running it can be different.

It's not that Chicago is targeted, its just that the majority of communities host there servers in Chicago because its in the center and everyone around the US gets good ping to it.

Well Chicago is has 10 more GB/s and as kraze said "we can generally handle much more due to ACL's and upstream filtering." He would have better protection against DDoS attacks in Chicago.

You could try switching to another location that has a bigger network capacity and can handle larger attacks. Seeing that your servers hosted in New York, you could switch over to Chicago its pretty close and the only people that would see any ping difference would most likely be overseas players.

None of those files are restricted, and yes you can schedule what times you want your server to restart.
