If this is an unmanaged service, you should be able to place it wherever you'd like in the file system. To place files into /etc, you'll generally need to login as root or use sudo/su to change to the root user. This forum is the best place to ask about software topics with unmanaged systems: viewforum.php?f=44

On a server in our managed system, customers do not need to upload their own scripts for starting/stopping servers, since we have our own.
