Did you run a websync after uploading the new files to your server? What is the error you get when you try to connect?

You may try deleting everything on the fastDL server then letting our system resync it. Redirects can be picky and if something doesn't line up it will default back to downloading from the server which is capped at around 10kb.

Everything seems to be setup correctly but the servers keeps falling back to the games built in download system.

Have you tried disabling the mod and running the server with just the custom maps to see if they download?

For anyone else wondering, this turned out to be a case-sensitive issue with the web hosting. Some files were being checked for with a folder name in all lowercase while the actual folder had some capital letters. Changing everything to all lowercase is what solved the problem.
