How do I name the mission class array when the %'s are present? With underscores ?

You would have to use the exact name of the file, containing the %'s also. I haven't tested though, if the % character is used in a special context within the mission class array (should not, but you never know...).

To avoid this, I would recommend not to create a mission file name with any blanks in it, or rename the mission .pbo file manually and edit out the %'s and everything that could be problematic.

A good practice with mission naming is also something along the line:
GameModePlayerNumber_MissionName
and only use lower case letters.

For example:
coop20_my_mission
rpg50_mymission
zeus20mymission
