I have no Idea what i'm doing i just need someone to help me with the initial setup and i probably can figure out the rest. I just want my friends to be able to join my server and have fun. I haven't attempted the install yet but from reading the instructions and seeing a reference to running a .cmd file am I correct in assuming that this is not feasible on a managed server?

Correct, you can't do that. You don't need those neccessarily, they are there for the "easy" setup.
