Server mode switching?

I'm looking for some advice for doubling my pub as a match server..

Basically I have pub server (20 slot), and I would like to use it for matches..

But it's not acceptable to run mani and custom skins and so fourth on a match server.

I can just create a seperate config for the match server, except when I execute that mani and stuff is still loaded.. But since it loads my config as server.cfg when I restart it (through the server control panel) I can't use a different one..

Also, mani loads through metamod which doesn't load through a config it loads through the gameinfo.txt file.
