Just ordered a VDS, and when attempting to connect via remote desktop, first thing I get is a pop up that Windows isn't activated.
After a bit, it goes away, and the server manager pages comes up, but still shows Windows not activated, and desktop is black.

That's pretty normal. Using the Windows activation tool you can activate using the online method, it will succeed.
