Curious to know how to add 3rd party mods.
Would it have to go into the addons folder of my a3wasteland pbo file after its extracted.
Or does it go into the Addons folder on the actual server or just on the server itself adding the mod parameter ?

I would recommend never to put any Add-Ons/Mods into the game sub-folders, unless you want to happily track down signature errors, client connection problems.
It really does not matter where you put them on your server/client hard drive, as you can define their path with the -mod=... start-up parameter. A good practice though is to put them into the server root folder with a @folder name.
After that it depends a bit on the mod. Some are integrated directly into the mission .pbo file, others use the server root folder @ way, there should be a description by the author what is required to make the mod to work.
If the mod comes with a signature key, that also has to be copied to your server key folder.
