I have just deleted my files in the file manager to upload new ones. Should there be a public and www folder
in there also?

By default, websites here point to a folder called "public", and generally it's a good idea to point every separate subdomain that you create to its own folder, separate from the others, for security reasons. But, it is your option.

Looks like I might of done this , Be careful, as this tool will not stop you from deleting folders pointed to through the domains page!
I have re-uploaded my ip boards, but it is still coming up with

You'll want to make sure that the folder path listed in the "points to" input box of the Domains tab of your webhosting control panel matches the folder tree created. If you open a request from the Help! tab in your control panel, we can definitely help get it recreated properly.
