You see identical issues on both of your servers, correct? Are they running the same plugin set or similar plugins?

The 20 slot server doesn't have a issue.
The 50 slot one does.
They're running different plugins.

I would suggest you view your server.log files for any errors and look in to adding -condebug to your command line and viewing your console.log file.
This will help you to find errors and diagnose them.
Alternatively you can disable your addons for a few hours and let the server fill up and see if any issues occur.
