His file structure is pretty much default.
The program he is using creates new configuration folders.
TA2DST\ACEACREChernarus\
TA2DST folder is where all the servers configs are placed.
ACEACREChernarus folder is the name of the first server and it's config files would be located in it.
Additional servers which be created in the TA2DST.
All config files are generated by the application when it creates each servers configs and profiles.
I would think Battleye should be placed inside each server folder since each server would probably have different Battleye passwords and filters.

Tried it again this morning with a new install and I got it working
"-config=TA2DST\Oring\TA2DST_config.cfg" "-cfg=TA2DST\Oring\TA2DST_config.cfg" "-profiles=TA2DST\Oring\" -name=Reality -noPause -noSound -cpuCount=2 -exThreads=1 -maxMem=2048
Above is what I used for my parameters, and in the Oring folder, I deleted the Battleye folder completely.
When I launch, the server starts up, and it creates the Battleye folder and installs the BEServer.dll file. (Make sure you have Battleye enabled on the first page of the control panel.
Now you have to create your BEServer.cfg file and restart the server.
Opened Bercon, and entered the ip, port, and password, and connected right away.
If you delete your BE folder and and is created on server restart, then your parameters are correct. If it doesn't, then your parameters are incorrect.
It's a matter of providing the correct locations.

I'm pretty sure they are already loaded on to the server without setting them in the parameters. But I attempted it anyway with no success with rcon.
Your command line is missing "-profiles=TA2DST\ACEACREChernarus\"
Add that and it should fix it.

I deleted the Battleye folder and the folder was recreated on start up, which I took back down to add the BEserver.cfg and restart again. I tried to connect with both BerCon and battlewarden but both couldn't connect again.

If it's running, you should be able to connect with remote desktop using your server ip or 127.0.0.1
That would bypass any firewall issues.

Trying a slightly different approach here.
First, try start the server without the Tophe dedicated server tool, it only complicates the process of finding the correct BE folder.
Second, you can always define the BattlEye path with the server start-up parameter -bepath=PATH_TO_YOUR_BEFOLDER
To do this, create a folder under your C:\ drive, call it BEServer1 and copy ALL the BattlEye files into it from an existing BE folder, together with the BEServer.cfg file. Leave the existing BattlEye folder in the Arma2 root folder and Root\Expansion folder, they are required by BattlEye, even if you define a different file path! Also copy the BEServer.cfg in every BattlEye folder you have on your Arma2 installation.
Your start-up paramter should look like this: armaoaserver.exe -bepath=C:\BEServer1, of course you also have to add your -config path in there.
After you started the server, BattlEye will rename the BEServer.cfg to BEServer + Random String.cfg (for example, BEServer_1fg3459k.cfg).
Now, check if your -bepath defined BEServer.cfg file was renamed. If not, your BattlEye reads from a different folder. If this is the case, do a search on your Hard-Drives with the string BEServ*.cfg (in case of Windows OS) and look for a match.
Another path to look for (and I highly suspect this is happening in your case) is the Windows User folder, BattlEye is installed there by default on a Windows OS. Look in the following folder(s) for a BattlEye reference:
C:\Users\username\AppData\Local\ArmA 2
C:\Users\username\AppData\Local\ArmA 2 OA
Confing file should be in this folder :
C:\Users\username\AppData\Local\ArmA 2 OA\BattlEye\beserver.cfg
The AppData folder is hidden by default, you have to make it visible under Windows.
